Changing to radial master and replacing the original brake lines at the same time.

Do I need to add some length, or change the angle of the fittings to a standard 2-line after market set, like Goodridge, to make it fit properly?

If you're just changing the master no, I didn't have to but when I changed the clipons to a riser type then yes...

But if you buy directly from a source most will add length without added cost.

Great, thanks!

I'm wondering; How much can you raise the clip-ons without running into clearing issues with the fairing and brake/ clutch fluid reservoirs?

I say about 1/2" max before clearance issues. Personally I like adjustable angle clipons with no rise like Kyle Racing, Apex and Harris if you go that route I would go about 3/4 to 1" extra length on the lines. That what I did and I run my Apex bars at 0° less strain on my wrists and lots of leverage on the bars.
